Just use the XP installation CD, run it until it prompts for formatting, and then format it. Moreover, the security and stability of the XP CD are beyond reproach, regardless of whether your partition is in the fat32 or ntfs file system.

Use the system CD if there's no floppy disk; this is better. Actually, if the system is infected with a virus, you don't necessarily have to reinstall the system. You can go to Safe Mode or use a DOS antivirus floppy disk to kill the virus. This virus should be not too hard to handle.
