But if you do it that way, it seems even some basic DOS commands are gone, like deltree, diskcopy, and so on??

Just copy whichever commands you want, they're all in c:\%windir%\command

Hehe, yeah. And a boot disk can't include all DOS commands anyway (because of space limits), and there's no need to include that many commands. Just pick some and copy them over yourself (you need to consider what your boot disk is for, and choose the corresponding external commands).
