If there are duplicates, it may be a hard link, that is, two different file names point to the same storage area.

The ISO file format of CD supports hard links, which can save space. If there are two identical files on a multi-in-one CD, it is very likely that they are the same file.

Yulu:
To make a multi-in-one CD, you can use Microsoft's cdimage, and it's in command-line mode. I once made all the components of Office 2003 into a 900M ISO, saving several gigabytes of space.

NTFS partitions also support hard links
